This does sound like a problem with either your Xmodmap settings or
with the configuration of XFree86. Distinguishing between Alt and Meta
is sometimes a little tricky. I would suggest that you take a look at
your "/usr/lib/X11/XF86Config" file and play with the keyboard
options. 

This is how I configured my modifier keys. Your mileage may vary:

     LeftAlt     Meta
     RightAlt    ModeShift
     RightCtl    Compose
#    ScrollLock  ModeLock

Also, XFree3.2 has some new scheme for handling keyboard input. Some
people have reported problems after enabling this mode. Try to enable
backward compatibility with old versions of XFree86 --- and don't ask
me how this works. I can mail you my copy of XF86Config, which works
for XFree3.2 in compatibility mode; but I never bothered to figure
out, how the new mode works.

It might also be instructive, to launch a recent copy of "xkeycaps"
(available from Jamie's homepage) and see what keysyms and modifier
bits have actually been mapped to your modifier keys. Make sure that
you do not have both "Meta" and "Alternate" keys on your keyboard;
this will just confuse XEmacs --- unless, of course, you deliberately
decided to have more different modifier bits.
