Lets start with the big question....... What kind of kite is it
(BRAND) ? How many spares is there on the kite, the rods that run up
the center and the ones that run across.

Are you sure all the spares are in the right places ?

I have seen a kite that did this also and the problem seemed to be the lines. If you are not using Spectra 
lines this could be the problem. Some dacron lines if they are long enough seem to act like elastic bands in 
higher winds and cause a very pronounced pumping action making flying difficult or even impossible.

The problem is most likely your flying lines.  As mentioned in an earlier
response to your question, dacron flying lines can almost act like bungi
and can cause a great deal of stress on the frame of your kite. 
Additionally, if the kite is framed with fiberglass spars or you're flying
in choppy winds the problem even gets worse.  Try flying the kite with
some spectra lines and see if it fixes the problem.  You might try hooking
your kite up to someone else's spectra lines before you buy.

I've got to admit it would be hard to tune a kite if it's busy flapping
like a bird.  Good luck.

I had the same problem with a cheap "go fly a kite" kite that included
lines.  It was unflyable at any bridle setting.  I latter threw on my
Spectra lines and the kite flew fine.  Its amazing what a good set of
lines can do for a kite.
