Indeed, this is what is happening.  Selecting "Clear" (or pressing the Clear
key on an extended keyboard) erases the custom icon resources.

It's under the "Get Info" menu item in ResEdit.  Check the "Use custom
icon" box and uncheck the "Inited" box.

Actually, a better way to do this is to use the shareware program
Save A BNDL.  If a custom icon for a program does not appear, just drag
it and drop it onto Save A BNDL.  It will load the icons into the 
desktop file and then allow you to restart the Finder so that you can
see them.

Rebuilding the desktop works as well.
