All subdirectories in your global site-lisp are automatically added to
the load-path in an installed XEmacs, just like subdirectories in lisp.

It's worked this way for quite awhile.

Perhaps the difference is that you have installed 20.1 and you were
running 19.15 in place.

Put the old directories parallel to site-lisp
(eg. /usr/local/lib/xemacs/old instead of
/usr/local/lib/xemacs/site-lisp/old).  They won't be picked up there.
